SO36i Yanmar 3gm30 falters over 2000rpm

I have a 2007 So36i with a 3gm30 with 700 hours.
On a recent trip I had to run the engine at around 3000rpm for perhaps an hour, maybe more. Until then it had run faultlessly but I normally run it at 2000 to 2500 rpm.
After an hour at 3000 rpm it faltered, then recovered, and then failed. I restarted it later and it ran ok as long as I stayed below 2000rpm.
Back in the marina, I checked the fuel filters (they were as clean as a whistle) and also filled the diesel tank although it was just under half full. The boat has only ever had white diesel installed and it looked perfect when I took a sample, but I also added some "bug treatment" when I filled up just in case.
There was no black or white smoke when it failed - and the engine did not seem to be excessively hot.
After discussion with a few mechanically minded pals, I decided to change the fuel lift pump and did that today.
I then ran it astern on the pontoon at 2500 rpm and within 10 mins it was faltering and losing revs. Didnt actually stop like it did at sea but was quite pronounced.
I checked again when it was losing revs - no black fumes at all - in fact no change to exhaust whatsoever. Exhaust water is quite cool - but I took the top off the small heat exchanger and the water in there was nothing like boiling, I could just about stick my finger in it quickly. Likewise the top of the engine was also hot but not unbearable - so I dont think cooling is an issue.
The only thing I did notice was that I opened the bleed screw on the top of the small round fuel filter while the engine was faltering - and no diesel came out, kind of surprised me?? I then took the filter out and it appeared to be a fair bit less than full, which also surprised me.
I guess all of this points to fuel supply problems, but the tank is full - and the boat is static on the pontoon. I changed the big gravity filter last season and it was as clean as a whistle, and I checked it again back in August when the problem first arose.
Wondered if anyone had any ideas?
