The toilet on my boat uses water from the fresh water tank to flush the contents into the black water tank. This is fine except that if I run out of fresh water then I have no toilet facility. Does any one know any reason why i should not use the old sea water pickup to supply the toilet pump? Need to open and close the valve but the toilet is usable.

There should be no problem using sea water. Many people do. Using fresh water will help eliminate odors and can help reduce deposits in the plumbing, but if you're out of fresh water, go ahead and use sea water.
